How does Protected work on The Duo, and what happens after I defeat one half?

Each half is Protected separately: all enemies from the matching deck, including those in your half of the row, must be defeated before that half can attack or be attacked. After one half is defeated, its deck still feeds the row on later warps, but no mothership controls it. The other half remains attackable once its own deck is cleared.
