Must I use a ship's primary ability when I play it, and in what order does it resolve?

Yes. A ship's primary ability happens as the ship enters play, fully, top to bottom as printed, before you do anything else; you can only skip parts that say "may". The only way to avoid it is not to play the ship. Trade and Combat it gives go to your pool and can be spent later.
