How does the 2 Year Plan factory work, and can a second industry marker use it again?

No, it only fires once: a second industry marker landing on it gives no extra ? tokens. While it stays in your industry track, its two tokens count toward the ? End Bonus card. If you replace it, the factory and its tokens leave the game; you keep the benefits already gained, but per the German FAQ they no longer count for that card. Each player claims one expansion ? token, and with 3 players one is removed at random.
