Does the Mayor take a colonist from the supply in addition to the colonists from the ship?

Yes. The Mayor first takes one colonist from the supply as the privilege, then colonists are dealt from the ship one at a time starting with the Mayor. If the supply is empty, the Mayor gets no privilege colonist and the ship is not refilled.
