Can a building cost zero doubloons, and do I get paid if the discount exceeds the cost?

Yes, discounts can bring the cost to zero, so a one-cost building can be built free. The cost cannot go below zero, so you never receive money from the bank when discounts exceed the cost, and you can decline surplus discounts.
