In clean-up, are tokens reset before I discard and draw?

Yes. The order is: add 1 progress to the market, remove all action and exhaustion tokens and put your 3 and 5 back on the state card, optionally discard cards, then draw up to hand size. Resetting tokens first means a reshuffle in the draw step can use a free exhaustion token to add a nation or development card.
