Do surcharges on build sites still apply when a build is free, and can biomatter pay them?

Yes to the first, no to the second. A surcharge is added after discounts, so even a free build pays it if you choose a surcharged site, and it applies to building only, not to upgrading. The designer ruled that biomatter cannot substitute for the kelp or steelplast of a surcharge.
