Do upgraded tunnels count toward the six-tunnel Government Contract?

Yes. An upgraded tunnel still counts as a tunnel, so any mix of upgraded and plain tunnels works as long as you have six. Only a contract that explicitly asks for upgraded tunnels requires upgraded ones.
