Do you get a Federation track bonus for spaces you pass over, not just the one where you stop?

Yes. When you advance several spaces you gain the bonus printed beside every space you move onto, including the one where you stop, and you can spend it right away. Once you are on space 1, further advances add the marker to the top of that stack and score 1 point per space still to move.
