Do Special cards you discard still score 2 points for the Special-card brown metropolis?

Yes for instant-effect Specials and for Special action cards you discard to make room for a fifth action card: tuck them under your player board and they still count. The designer's reply and the corrected manual page 11 override the printed line saying discarded Special action cards do not count. Cards you never paid for, or that did not match the slot, count for nothing, and cards still in your hand do not either.
