Does High Alert from Warfare II affect PDS or Ground Forces, and what if the fleet dies?

No. It gives +1 only to the combat rolls of your ships in that system, not to PDS, Ground Forces or pre-combat abilities. The token stays under the Warfare II holder's control even if the fleet there is destroyed, until it is removed at the start of the Status Phase.
