The rulebook says upgrades can be used by ships of any faction, and forum replies agree.

Yes — an upgrade card works on a ship of either faction as long as the matching icon is on that ship's upgrade bar. Only cards that print a restriction (Rebel only, Imperial only, a ship type) are limited, and that includes elite pilot talents.
