Yes. Marksmanship covers each separate attack the ship makes that round, including Cluster Missiles' two attacks, Gunner, Luke and Corran Horn. Each is its own attack, and the FAQ, as quoted in the threads, says the effect modifies each attack made by that ship during the round.
