Which Palette cards do I score when I win a round?

You score every Palette card that belongs to your winning set under the final rule, not just the minimum, and cards in your hand don't score. Three 5s under Orange score all three. Duplicates that don't enlarge the set are left behind: with 6-5-5-4-3 for Indigo you take only one 5. For Blue, take the highest card of each color. For a Red win, only that one highest card scores.
