Does a takeover replace my normal Settle?

Yes. A takeover is made instead of settling a world; you need a takeover power (Rebel Alliance, Imperium Seat, or an Imperium Cloaking Technology card), and powers such as Contact Specialist or Rebel Cantina cannot attempt one. Pay-for-military powers place a military world instead of conquering it, so they never combine with takeovers.
