Do I still pay the building's normal cost on an Executive action?

Yes. The 2 Crystals (or the Scientist) only unlock the action; whatever the action does keeps its costs, for example the Mineral for an upgrade or the resources for a building, unless the printed icon marks it as free. Developing a tech via an Executive action skips the material cost.
