Are my buildings in two cities one network if they are linked only by another player's railway?

No. They are two separate size-1 networks for you; you can build in both and the link still lets coal, Uranium and electricity travel, but they do not count as one network for things like Government building scoring. Only a player who has a railway in the completed link joins their network across it, and a single building forms a size-1 network by itself.
