Do energized neutral buildings count for Milestones, including those placed at setup, and does an unenergized Special Neutral Building count?

Yes for energized neutral buildings, setup ones included, so a per-factory Milestone counts every energized neutral factory. For an unenergized Special Neutral Building, the publisher's opinion is that it does not count toward the Level 3 Compound's scoring.
