Yes — unlocked Command Cards, Damage Cards and Schematics stay in the game for the rest of the campaign; nothing is removed after a mission. Only the Team Gear count and your Command Line reset each mission, and each player picks up to two unlocked Schematics for their own Yordle at the start of a mission.
