Does Tough prevent all the excess damage of an Overkill attack that would defeat an ally?

Yes. A Tough status prevents all damage from the Overkill attack, so the ally is not defeated, loses its Tough card, and no excess damage carries over to the hero. The Rules Reference says this in its Tough and Overkill entries.
