If Hercules declares as defender and the ally he was protecting is defeated by a boost effect, does Hercules still count as defending for the labor?

Yes. Once Hercules is declared as defender, he becomes the attack's target and the attack continues. The labor does not require the ally to survive, so defending still counts.
