Yes — the owner's Influence Disc stays until every Population Cube is gone, even if all their ships died. Survivors may be attacked again in a later Combat Phase if your ships stay, but the owner can repopulate with Colony Ships and build there meanwhile. Orbital cubes count, and Orbitals and Monoliths themselves are never destroyed.
