Is there a limit to how many tokens a card can hold?
Several players agree and the rulebook says cards are not discarded when they run out.

No, unless the card says so. The number printed in the token box is only how many it starts with, and effects can add more. Tokens that a card spends do not refill by themselves, and a gear card with no tokens left stays in play until you discard it.
