How does the stacking limit work: per player, and what counts toward it?

The limit is 6 Units per area for each player separately, and opposing Units never share an area. Only figures count: a Deployment token counts as 1, Leaders do not count, and a Settlement's rank or dice do not count. If a CHOAM Imperial Ban lowers the limit to 5, every area above it must lose Units.
