If I'm knocked out on the jungle map, do I keep my Ape-aratus tokens for the temple?

Yes. The tokens you collected carry over to the temple side even if you died. In a two-game campaign, the first game only supplies the bonus tile and tokens; your final score is the second game plus the bonus.
