A Flagship stops you building Loyal buildings on the map (you build upgrades and armor on the Flagship board instead), but it doesn't stop you receiving them through a Summit cede-control deal or replacement, so that is allowed. Slipstream Drive lets the Flagship or its escorts catapult without a starport.
