Does a module with two damage markers cost more VP than one with one?
The rulebook states penalties per damaged module.

No. Event scoring subtracts 1 VP per damaged module (to a minimum of 0) and final scoring subtracts 2 VP per damaged module, regardless of how many markers it holds. Damaged ships cost nothing.
