Should I use the updated leaders and Path boards, and the 'B' buildings, without Fractures of Time?

Yes — the updated leaders (wrench on the back) and Path boards are replacements for the base game and should always be used. The 'B' buildings were rebalanced for Fractures of Time; using them in the base game is optional, as the originals caused no issue.
