Are Breakthrough tiles spent on a Superproject, and do they count for scoring afterwards?

Yes, they are spent: you pay both the asset cost and the Breakthrough cost. Each Breakthrough you still hold at the end scores 1 VP, so spending them costs those points, but a Superproject is worth far more.
