When I roll a number, do cubes go to both the numbered city and the lettered New City in that column?

Yes, to both, but from separate sections of the Goods Display. A rolled number takes the top cube(s) from the numbered section and puts them on the numbered city. The lettered section below it is resolved separately and feeds only the matching New City, and only if that New City is on the map.
