Can I place a complex tile whose two tracks are not joined, such as between two cities?

Yes, provided each of the tracks on the tile is a legal build, meaning each connects to a city (or your own network) as required, and you can then extend both parts. Note the very first tile of the game must be a simple tile next to a city.
